A killing jar is used when you capture insects and want to observe and then kill them. I think what the Quintesson was doing here was treating the Transformers (and the human) like insects — he simply wanted to observe them and then dispose of them.
Does anyone else think the title of the episode is odd? I never saw a killing jar ANYWHERE in the scenes that you showed.
